In the graph below you can see the price history of both cards. It's easy to see the steady price increase of Emrakul, where Progenitus is slowly but surely dropping in price.

It's interesting to note that the card prices seem to have little to do with legacy format's Sneak and Show (SnS) archetype. Right after Griselbrand was printed, it replaced Progenitus in almost all decklists. Progenitus was able to maintain its price for quite a long time before it started slipping away recently.
Emrakul, popular for Aeons
It seems that Emrakul is (and will be) popular for quite some time. It seems to be rather unstoppable in it's rise to glory. It's a card that has quite some casual flavor, but at the same time people run it in tournament winning decks.
